Computer needs to re-learn the idle. Spark plugs are bad. Valves are not properly gapped. Adjust Idle Speed on Throttle body.
it maybe out of timing or the valve seat is leacking use a compression tester to find out if is the valve leak
Could be a number of reasons...I would begin by replacing your plugs and wires if it does not misfire at idle, then that usually means you have a cracked plug, or faulty wire.
Unlikely. A faulty IAC will give you poor, erratic idle speed.
This is from experience. There is a rubber "S" shaped vacuum tube about 8 inches long under the intake manifold close to the firewall. It cracks over time and causes a vacuum leak that will drive you crazy, (rough idle, dies at lights, runs perfect above idle). Most mechanics seem to miss that one somehow. Very difficult to replace. Need very small hands. 4MRMIKE

I blown head gasket can cause an engine miss which one cause a rough idle.
chk. compression,150 is normal,about 120 or less in no. 6 and it will miss at idle,but you wont feel it under a load.

Can be a fee things, but based on the fact that this vehicle is 17 years old, and it is only missing at idle, I would suspect you have a vacuum leak. Replace all the vacuum hoses under the hood. Replace one at a time as to not get confused. A very cheap repair that will do wonders for a miss at idle.

Added info to question: Vacuum also coincidently went from steady 20psi to 15psi/knock - small backfire/miss on acceleration from idle. Knock is steady at idle.
