What coil goes to what cylinder
Not sure about your specific model, but the negative side goes to ground, the positive side goes to the wire that is hot when your key is turned to the on position. You can tell the positive side of the coil as it will have continuity between both the primary and secondary sides of the circuit. (The negative terminal being the primary and the coil wire going to the distibutor being the secondary.)
i have to coils which coil is the intake coil
assuming it is a older car with points the distributor goes to the negative side of the coil

first, turn "fan on" see if fan run, if yes, turn fan back ot auto, and turn ac on. and again see the fan in door run? if yes check see if there is 24V come out to the contacter coil out side, (thermostate wire goes to the contacter coil to energine the coil). if yes. replace the contactor, if no, check see the thermostate wire broke or lose. in and out side.
There shouldn't be any difference in the wiring. The hot wire from the switch goes to the + side of the coil, and the pigtail wire from the points goes to the - side of the coil.
