You could use other enzymes or use a higher percetage of agarosa to make your gel (so they will have a better chance of separating). Or try polyacrilamide. It should solve those bands even better.

Small DNA fragments need high percentages or else they'd run straight through the gel without being resolved into bands. Large DNA fragments need low percentages to permit them to migrate into the gel.
