It's because she's not only goddess of war, but of peace as well. Also from the fight over who would be the patron of current day athens (a fight between athena and poseidon) and athena made an olive branch pop up out of the soil, and poseidon made a salt water fountain.

Poseidon, the sea god, and Athena were having a fight of who should rule the city and Zeus decided that whoever gave the best gift to the townpeople would rule over the city. Poseidon gave the town water but it was too salty to drink while Athena gave them an olive tree. Zeus proclaimed Athena as winner and she became the ruler of the city that was named Athens.
