They did not. They presided over the deaths of over 90% of the population. They stole land and resources. Those who were deemed "attached" to the missions were not free to leave and were required to provided labor without pay. They had to live segregated by sex and had to have permission to marry. Deaths from disease and overwork were so high they had to raid villages for labor. Most people today would call this slavery.
The only way you could see the Padres as helping the native peoples is if you believe in the Padres Catholicism. In this view they were saving their souls from eternal damnation even if they killed them in the process. They also viewed their 18th century Spanish economy and culture as superior so they felt they were providing that. That view is highly debatable.

Once they converted the mission Native Americans they taught the Catholic religion. Basically the mission system kept the Native Americans at the missions as slaves. They couldn't leave the mission and historians have found mass graves of Native Americans.
