When you give Manaphy the phinoe dew. Chatot comes round and says that Manaphy needs rest. The game then skips ahead two days, Manaphy gets taken to the beach where you meet Walrein (i think he's Scottish forgive me if i spelt it wrong or was rude) He takes Manaphy into the sea to get looked after and live the rest of his life. If you think its unfair or disapprove of that then i agree. If you think I'm wrong then I'm not.
Actually if you complete the next few events including the Darkrai plot, in the next couple of days chatot will pop up on sharpedo rock and tell the hero that Manaphy has returned. Then it will ask to join your team.

Miracle Sea. You have to go there the first time to help Manaphy get cured with Phione Dew. Get through the 19 floors of hell. Then a save point so you can SAVE, which is very important. Then 5 more floors of Miracle Sea, then a cutscene involving an angry Gyarados trying to take over the Phione. Beat him, and the Phione will give you the Dew. After Manaphy's cured and leaves, you can go back and recruit a Phione, automatically.
