The first game, you use it to complete special tasks to complete the mission, different coloured puffles do different tasks so you have to use the right puffle at the right time.
The second game is the same as above but i think they have different effects and you have to use them in other mind-bending ways to complete those missions.
Puffles on the DS game can help you to do something, but sometimes when something happens to them, you will have to help them, this happens in the last mission in Herberts Revenge.
