If you mean Morgana in BBC Merlin then she is his Ward. But in S3 we find out she is actually his daughter and not Gorlois'.
Uther Pendragon, the King of England, was deeply in love with Igraine of Cornwall. Uther's assistant, Merlin, a magician, promised that they would be married if Uther gave Merlin a son. So, Uther and Igraine fell in love and had Arthur who was sent to live with Sir Ector for safety and because Uther was going to die.

Sir Ector and some think Merlin raised him. Merlin did not raise Arthur. Merlin helped Uther quench his lust for Igraine and therefore conceive Arthur but for a price. Merlin told Uther he would help if Uther consented to give up the child that would be conceived in that union. Uther of course said yes--never mind what Igraine, the mother might feel, but this was a different time from ours! Merlin knew the child--Arthur--was special and assured Uther that the babe would be raised by a man of honor--Ector.
There are many King Arthur books. The tradition is that Uther agrees to give up the child (Arthur) that he conceives on Igraine for the night of passion to lay with her before they marry. Merlin takes the newborn babe, Arthur, to be raised by Ector. Throughout his formative years, the boy, Arthur, does not know his true birthright.
I think he'll die in the middle of series 5, after arthur knows about merlin's magic and gets used to it (end of series 4). He dies of a battle wound or illness.

King Uther was crazy in love with the Duke of Cornwall's wife, Igraine. He wanted her as a lover but she refused him, loyal to her husband. King Uther became depressed. Merlin promised Uther he could spend the night with her, disguised as Gorlois (the Duke). Merlin's only condition was to take their child once he was born. Uther, desperate for love with Igraine, agreed. The Duke was killed in Terabyll. And Uther & Igraine ended up together. They had their son, and gave him up to Merlin, as promised.

Merlin lives backward so he knows that the deal he makes with Uther will result in a child from tricking Ingrain in thinking he is her husband and by changing Uther he can get control of the baby ( Arthur) to make sure the baby will live to his kingship.
They met in King Uther's castle and they ended up fighting, Merlin didn't realise that Arthur was the prince.
Ultimately it is a wound received in battle that killed King Uther Pendragon. Merlin attempts to heal him but is unsuccessful.

Merlin because he was his tutor and he always got advice from him However, Merlin, in this story. does not actually die but is imprisoned by Nimue. Uther Pendragon does die, and his death means that the barons seek for a new king, which mens Uther's unknown son Arthur.
Arthur was the son of Uther and Ygraine - but Ygraine was NOT Uther's wife when Arthur was conceived. Had Uther and Ygraine had other legitimately conceived children, Aurthr would have been .... "inconvenient", and a potential threat to Uther's other sons. For Arthur's own safety, Merlin took the infant Arthur away to be raised separately. One more point; there is only ONE KING AT A TIME. If Uther was King, then Arthur could not be - and Arthur could not be King while Uther lived.
