As long as the tranny is made for that motor it will fit but remember it is still not made for the pathfinder so most likely there will be problems down the road but other than that the tranny will work.

"on the emergency brake pedal on top theres a nut just tighten it till you feel adjustment" ?? The emergency/parking brake on the 2005 Nissan Frontier is not a foot pedal but a lever. I assume this is the same for the 2006 model. Is the adjustment similar or is there somewhere else the adjustment is made?
