The following are known glitches in Pikmin 2:
- If you use the napsack to sleep just as your character is hit by a falling boulder, you will jump extremely high.
- Sometimes, Pikmin or captains can move through the corners of bridges.
- Drowning Pikmin under a bridge can still be warped to and saved by blue Pikmin on top of the bridge.
- If one of your captains is captured by a Bumbling Snitchbug and you wiggle the Control Stick and press A when it throws him into the ground, the captain may fall completely through the ground and respawn at the ship.
- Captains can become stuck inside the hole that appears when The Key is recovered in a Challenge mode level, if they are standing in the spot where it appears.
- Strange things happen when captains are carried over the edges of cave sublevels.
- If you call back Pikmin while they are drinking nectar, they will sometimes get flowers without making the nectar disappear.
- Sometimes, when a Waterwraith's head comes in contact with an object, it can begin sliding around without stopping.
- Bosses that are in particular arenas can occasionally be lured out of bounds by Pikmin or captains. If they fall off of the edge of a stage, it will crash the game.

There are two main Mushroom Pikmin glitches:If Pikmin happen to be knocked down as soon as the Puffstool's spores hit them, they will turn into Mushroom Pikmin but will still attack the Puffstool. They cannot be called back and may turn into regular Mushroom Pikmin.If you can call Pikmin the exact moment when they are hit with the Puffstool's spores, they will turn into Mushroom Pikmin but will be completely under your control. These Pikmin will still attack normal Pikmin.
