The Colours and Standards captured at Naseby were taken to London where, in the customary way, they were paraded through the streets as a celebration of the victory (a similar thing happened after Blenheim, Ramillies, etc. etc.). There is a contemporary account of this in a newspaper in the Thomason Tract collection entitled 'The Manner How Prisoners are to be Brought into the City of London this Present Saturday being the 21. oif June, 1645' (TT E288.45). What happened to the colours after that is uncertain but it seems likely that they were hung up in Westminster Hall, where Parliament sat and where previous trophies had been taken, and that they stayed there until 1660 when, shortly before the King was due to enter London, it was decided it would be a good idea for them to be taken down. Where they went then is a mystery although many years ago I recall talking to Lawson Nagel who suggested that they had probably gone to the College of Heralds and that maybe, just maybe, somewhere in the College's records is a mention of them.
