In most cases nothing happens. You may receive a warning, but unless the command is vital to the operating system the operating system should at least load. If so, the worst that can happen is that some program will not run and you must re-install it. If the error is a result of a faulty uninstall, you must either uninstall manually, or try re-installing and uninstalling once more. If using on Windows, a registry scanner will reveal the problem.
If the missing file is vital to the operating system and the operating system fails to load, you may be able to extract the missing file(s) from the original installation disc from a command line prompt. Failing that, re-installing the OS on top of itself will restore any missing files, but you must re-apply all updates again.
