The only thing that changes is you get a nice and shiny octolith on your hunter's licence about one in 10 or so people have them so if you play wi-fi for a bit you can see what they look like.
For 100% completetion, you need to get all of the upgrades as well as scan all of the enemies. Be extremely vigilant with the scans, because you only get 1 chance with some scans, i.e. bosses and some normal enemies.
