Breathing is controlled by the build up of CO2 in the body. The brain detects this and stimulates the thoracic movements which result in the influx and efflux of air from the lungs.

During strenuous exercise, anaerobic respiration may occur, building up lactate and an 'oxygen debt'. Deep breathing occurs after exercise to alleve this oxygen debt.

The stimulation for breathing comes, originally, from the medulla (aka medulla oblongata), which lies in the brain stem. This signal is part of an involuntary pathway (i.e. you don't have to think about it in order for it to happen). However, the pathway becomes more complicated when you think about your breathing, because this now becomes a voluntary process, as your cerebral cortex (the outer ripples of your brain) becomes part of the pathway. This is also why your breathing patterns become abnormal when you think about your breathing.
