In order to control or limit the ability of Confederate forces to cross Potomac River and endanger the North, General McClellan proposed that the Union had to first secure the line of the Potomac and the Shenandoah Valley. What danger did Confederate General John B. Hood see in the overuse of fortifications?

Confederate General John Bell Hood was one of the most strongest supporters of the tactical offensive. With that in mind, he warned that soldiers who had been fighting behind fortifications for long periods of time hampered their ability to be effective without them. He cautioned that soldiers engaged in fighting off a siege by the enemy for a month or two could not be expected to then fight in offensive assaults. They would be "rusty" in that aspect of fighting. He believed that if possible, troops fighting under siege be replaced so that they could renew their assaulting skills on the battlefield.

What caused Confederate Major General Joseph Johnston to initially refuse the command of the Army of Tennessee?

Confederate military operations in the Western Theater of the US Civil War had to deal with personalities and respect among a number of Southern generals. The complications that this brought about basically boiled down to the relationship between general Bragg, Johnston and Jefferson Davis.Due to the illness of Bragg's wife, he left the command of the Army of Tennessee to care for her. The appearance of General Joseph Johnston at the army's headquarters was based mostly on Jefferson Davis' desire to have Johnston permanently take charge of that army. Johnston also had an illness that hampered his ability to command. Nevertheless, Johnston had refused to take control of Bragg's army due to Johnston's respect for Bragg's accomplishments in the Mexican American War. He also did not believe that Bragg was incapable of leading an army. That was Johnston's personal belief. Johnston was also aware that Bragg reciprocated this respect. Johnston was aware that it was Bragg who lobbied the hardest to Davis to appoint Johnston as commander of all Confederate armies in the West.

What caused Confederate General AP Hill to blame Stonewall Jackson for the Confederate failure at the Battle of Mechanicsville?

The crucial battles on the Peninsula leading to Richmond required General Lee to place General AP Hill and his forces under the command of Stonewall Jackson. Hill resented having Jackson as his commander in that Jackson's unexplained failure to be in position to outflank McClellan at Mechanicsville caused the Confederates to use a failed frontal assault. No explanation for this from Stonewall Jackson gave pause to Hill's trust in Jackson's ability to lead properly.
