CPUs are a difficult thing to compare, even within the same manufacturer. An AMD 64 3000+ to an AMD 64 34000+ would be in about the same ballpark as an Intel Pentium 4 @ 3 Ghz.

The Pentium 4 and Pentium 4 HT differ only in the "HT" designation, which means "Hyper-Threading". Hyper-Threading allows one physical processor to represent itself as two "logical" processors to the computer, doubling the amount of tasks the computer can work on. It effectively allows you to have a dual-core processor while only paying for a single-core. Get the Pentium 4 HT!
Pentium 4 is more powerful, and has SSE2 instructions. It is powered with HT technology.
Pentium D is a dual core processor, while the Pentium 4 HT is a single core that is capable of running two software threads. More simply put, The Pentium D is 2 people each pulling their own wagons, the Pentium 4 HT is one person pulling 2 wagons with lubricated wheels. Over all, the Pentium D is better because it is truly dual core, although the Pentium 4 does a great job of trying.

The Pentinum Dual Core Will be faster as on the 'Pentinum 4 HT' there is one Physical Core and one Virtual Core and on the 'Pentinum Dual Core' there are two physical cores. Physical Cores Are faster than virtual cores.

The underlying libraries etc that a program links to are provided by the OS, not the chip, so I can't imagine there'd be a problem there.

Try disabling hyperthreading (HT) in the BIOS. Windows 98 cannot utilize the features of hyperthreading, and having it enabled may interfere with the way Windows 98 expects to handle threads.
