Because that is just a natural property of acetic acid, which is the chemical name for what is in vinegar. White vinegar is just acetic acid and enough water to give a 5% concentration. Dark vinegar is natural vinegar which has been filtered, but not distilled. While they smell different, they both have the acetic acid smell in common.
The commonest type of vinegar used for pickling is either distilled white or malt (brown). Use white vinegar if you don't want malt vinegar to darken the colour of the pickled items (hard-boiled eggs, whole or sliced onions, and other vegetables, etc). The vinegar used to pickle beetroot would not matter as the strong dark redness of the beetroot would override a malt vinegar.
Black chunks? Black or dark flecks in red wine vinegar could be sediment or even very small skin pieces of grape. What are you storing it in. Any vessel with a speed pour cap can allow small bugs or flys in the vinegar. When in doubt...Throw it out!
