There is no best game in the series, because it's all based on peoples opinion. All the games are great, but Super Metroid has gotten the highest praise out of the others in the series. Mostly because it was very non-linear with updated graphics (For it's time) and you could even sequence-break making the game have a lot of replay value.
(Sequence breaking is breaking the sequence of the games timeline. E.G. You can get super missiles before fighting Spore Spawn, the boss that you get super missiles from.)
I personally feel that it's the best Metroid game to date, but I also think that they're all very good games.
