Christopher who lives with Asperger Syndrome in Swindon, England, is advised by his teacher, Siohban, to write a book and because he loves mysteries, the book begins with the death of the neighbor's dog. Christopher sees the dog, stabbed with a garden fork in the neighbor's backyard, and his love for animals causes him to remove the fork and hug the dog, named Wellington. Mrs. Shears, the neighbor, calls the police who grab Christopher to take him to the station. Because Christopher hates to be touched, he punches the policeman. After being taken to the station, he is released with a caution, if he ever does something against the law again, he will be in more trouble. After this incident, Christopher wants to solve the mystery of who killed Wellington and begins to ask questions to his neighbors like if they had seen anything suspicious that night. He suspects that Mr. Shears is the killer because he knows that people generally murder someone to make another person sad and Mr. Shears left Mrs. Shears. When Father discovers Christopher's investigation he tells him to stop being a detective and makes him promise. Christopher is very skilled at math and strives to take the maths A Level Exam and get an A grade on it.
Although his promise to his father not to investigate, Christopher asks his other neighbor, Mrs. Alexander, if she knows anything about Mr. Shears. She tells him that his mother, who he believes is dead, had an affair with Mr. Shears and that is why Father does not like him. One night, Christopher left the book he is writing, which has all of his clues and information about Mr. Shears, on the table. When Father comes home he reads the book and becomes very angry that Christopher had been investigating after he told him not to. He hides the book but on a day when his father was not home, Christopher finds it in Father's closet in a shirt box where there are also forty three letters addressed to him from London. He becomes very curious about the letters and reads one which is signed by Mum. It confuses Christopher because Father told him his mother died from a heart attack and he believes that the letters must be written to another boy. After reading more of the letters he realizes that it is Mother who wrote the letters which said she moved to London with Mr. Shears because she and Father would not stop fighting and she and Mr.Shears were both lonely. She said she meant to say goodbye but once Father figured this out he forbid her to come back. When Father comes home and discovers that Christopher read the letters he cries and apologizes but Christopher does not respond. Father promises he will always tell the truth and confesses to killing Wellington. Immediately Christopher feels unsafe and frightened around Father and begins his journey to live with Mother.
First, he finds his way to the train station in Swindon where he struggles to buy a ticket and a policeman helps him. Father goes to the police station once he realizes Christopher is gone and the policeman comes on the train with him, trying to bring him back but Christopher hides on the train until it arrives in London. He gets off and figures out he must get on another train, but the sound of the train in the station bothers him and he groans for five hours before boarding the train. Once arriving in Mother's section of the city, Christopher walks to her apartment where Mr. Shears is living as well. He does not like Christopher and fights with Mother about it. Eventually Father comes to London and tries to talk to Christopher but he refuses. He gets angry that he will miss his maths A Level Exam and wants to back to Swindon. One night Mr. Shears walks into his room and is rude to Christopher resulting in Mother getting enraged so the next morning they drive back to Swindon in Mr. Shears's car. Christopher takes his exam and gets an A grade on it. Mr. Shears breaks up with Mother so she moves into an apartment in Swindon and gets a job. Christopher lives with her but begins to restart his relationship with his father.
