This could depend on the person speaking because to some people their younger sister will always be a baby or little, even if they are adult. However, you could also say that a baby sister is very young and unable to take care of herself, i.e. must be bottle or spoon fed. While a little sister may only be somewhat younger than the speaker, i.e. a year or more younger than the speaker.
In any case, the two phrases do not refer to size. A four foot tall woman ten years older than the speaker would not be a little sister or baby sister. It must refer to age only.
