As a singer, I see these as two very different words. Yea has been used for centuries, often in religious music, and is pronounced "yay". As an example, "The Lord hath promised great things; yea, even unto us sinners" Yeah is the common spelling of the short form of yes. I can't think of a great way to spell it out other than that, but the sound is closer to the a in cat.
