No, just make sure the replacement ECU is from that year/model. There are differences in the 2.9 engines from 1995 through 1997 than the earlier 960 2.9l engines.

Forget the Yamaha YZFR15 here... ECU stands for 'Engine Control Unit' and controls factors such as ignition timing, air/fuel ratio and in more advanced engines factors such as variable valve timing, exhaust butterflies, water injection etc. Pretty much all modern engines are controlled via and ECU instead of by mechanical means.

Yes it will make your life much easier to have the turbo ecu and harness. The turbo injectors have a resistor pack that the non-turbo engines do not use. So that would have to be manually wired in to use stock turbo injectors and ecu.
