The most complicated (after Astro Knights which is the toughest) would be Big Nate Island or Spy Island. Spy has a complex order of play which only becomes easy once you recognize what items you need (imagine reaching the control room and having no fingerprint). Big Nate has you running willy-nilly around the island, at least at the start. Both have problems that can stop you cold (Director D freeze or the stuck Time capsule).
Skullduggery Island avoids the complicated in favor of the obvious. Arriving at each step of the process, the next step is impossible to miss. It is, however, VERY lengthy, especially if you try to pick fights with the pirates and sea monsters!
