That hole is called a "weep hole". When the water pump goes bad, water will leak out of it. If you plug it, you won't know when the pump goes bad.

No, vents are on the top of the transmission. The outer dust boot covering the rear seal where the driveshaft goes into the transmission may have a small hole in the bottom of it, that would be normal.

I believe the weep hole is the small hole in the bottom of the air breather box that has the rubber nipple on it. Not sure though.
No they do not. All matter in a black hole is crushed into a single point called a singularity. A point does not have any dimensions so there is no bottom. Or even a top for that matter.
There SHOULD be a weep-hole at the bottom of the door. If the door has filled with debris it could have plugged the hole causing a buildup of storm water. Check the bottom of the door for one or more small holes and stick something small (like a small gauge piece of wire) into the hole and make sure it is clear.
