It's presumed when capturing the flag, the headquarters has been taken. The tradition of a body of men incapable of continuing the fight without a head to lead them. In reality, a DETERMINED (and angry) enemy will utilize their chain of command to continue the fight. When the General's gone, the Colonel takes over, when he's gone, the Lieutenant Colonel takes over, when he's gone the Major takes over, when he's gone the Captain takes over...and so on, all the way down to the Sergeant and Private. To fighting men as these, the capturing of the flag is pure symbolism; and men of that caliber will fight to get their flag back!
