The wings given to Angeal, Genesis and Sephiroth were genetic mutations of being infused with Jenova cells. They saw themselves as monsters because of this and acted upon that title. Zack rationalized to Angeal that they're angel wings and should be used to chase freedom.
The symbolism is exactly that; VII is a story of oppression and striving for freedom -- whatever it may be to different characters. Those wings, as Zack sees them are wings of freedom.
The sky is where the calamity, Jenova came from and later, Meteor. At the end of Crisis Core, Zack looks up to a clear blue sky and says "Those wings.. I want them, too." and it symbolizes Zack's personal freedom.

Genesis and Angeal having wings in Final Fantasy Crisis Core is never exactly explained. It is believed to be due to them being experiments of Project Jenova as they were born in a similar way to Sephiroth.
