Technically the origin of species is not really controversial - at least not among most scientists. The theory of evolution does a fine job explaining how species arise. However much more scientifically controversial is the origin of life which science has so far failed to explain (although scientists generally ignore the problem of origin of life and pay much more attention to origin of species - two very different problems). The origin of life is controversial because evolutionary theory cannot explain origins (it's not meant to) and science in general lacks any agreed upon theory for how life could arise from non life. Also there are some serious problems for anyone trying to explain how the vast information system of DNA could spontaneously generate a codex and information encoded using said codex. Such a phenomenon - a codex existing without an intelligent agents purpose - is called an AUTO codex. Auto codexes simply do not exist. A codex is simply a way of representing information using a set of symbols. It is intuitively obvious that codexes exist because intelligences create them in order to record information symbolically. DNA does precisely this and thus at least the DNA molecule must have been designed.
