If you are talking about the difference between Brotherhood and the first series I can tell you a lot. 1. Though the second and third episodes are a lot alike there are huge differences later on because series 2 is based off the manga. 2. Animation. There are very few similarities in the drawing styles. The character designs are same mostly until Scar appears in Brotherhood with the nose the size of a truck and may I mention it is also very flat on his face. 3. Opening and ending sequences and songs are different some featuring new characters and others different aspects of the same idea. So if you take out the story, the designs, openings and endings, and new characters both series are the same.
