You've probably glitches the game somehow
I would transfer all precious pikemon on to Pokemon diamond, pearl, platinum, heartgold or soulsiver delete the game and then trade all Pokemon back
This takes forever with catching and trading and also works with getting all starter pokemon so it's worthwile
If it doesn't work I would just Dutch the game but it's ur choice
