When the idle goes rough, you must idle the plugs. Else the car plugs roughly.

This could be multiple things. If you haven't had a tune up recently I Would start there. New spark plugs would be my first step though.

Check your spark plugs and wires, make sure they're good and no electrical leak or maybe vacuum leak. Bad MAF sensor- Get new one NOW !
replacing the plugs and wires shouldn't have an effect on the idle speed. make sure the wires are all ran to the right spot on the distributor for the correct cylinder. or maybe one wire isn't connected well. if one isn't connected well enough the cylinder would fire weak or not at all causing a knock sound

Misfire is usually caused by faulty wires or spark plugs or both. Throttle position sensor failure generally causes poor response to the throttle. That is poor acceleration, slow to return to idle and rough idle.

did you check if you had them in the right order, or if the plugs were fouwled? If you did not make a mistake with plug gaps, wire routing, check for a cracked or leaking vacuum hose. Perhaps you accidentally bumped one off its receiving end.
