Could be many things. If vehicle is 96 and newer, get it scanned for codes free at some parts stores. Some things to check: oil pump, bearings, knock sensor.
if the engine is knocking really loud you probably need to overhaul the entire engine or get a new or used engine because loud knocking is not good

A water pump should have nothing to do with the bearing in your engine. If you are hearing a knocking from the engine then you are going to need to replace/rebuild. I have seen bad waterpumps make knocking nosies but you said it was new. Id check your work!
