I would say the top of the ferry. but any part really, is comfortable. Just dont lie down on your stomach and you'll be fine.
You could use a ferry for a small part of the journey but most of the way is over land.

From Victoria to Portsmouth Harbour, then a short walk on to the ferry. The station and ferry terminal are part of the same building. Train journey is about 2.5hrs, ferry about 20 minutes.
