If you're talking about the control center of the cell, it's the nucleus. However, the nucleus doesn't actually control the other parts. Nucleus only holds DNA (deoxyribonucleic acid) which is copied and transferred to the ribosomes via RNA (ribonucleic acid) which make amino acids based on the orders of nitrogenous base pairs (guanine, cytosine, adenine, and thymine (thymine in RNA is actually uracil)).
