According to Catholic Philosophy and Theology, God lives directly in a human soul when that human soul is in the state of grace. Since the human soul is the informing principle of the human body, it is found in the body's every living extremity, thus God can be said to live in the entirety of the living body when a person is in the state of grace.
In those who are not in the state of grace, God does not intimately live within their soul. God maintains them in existence, and thus can be said to "naturally" reside in them in so much as He maintains their existence, however, this is His influence more than His proper presence (lest this be confused with Monoism).
I'm assuming this is from a Christian standpoint. God doesn't "live" anywhere in particular. According to Christian creeds God is an omnipotent being who is everywhere and in everything. It's not like God has a house somewhere in the atmosphere somewhere, he is just everywhere.
