The main problem with fossil fuels is that there is a limited amount of them. At some point we are going to run out. Now this isn't going to happen anytime soon but at some point we will run out of fossil fuels.
The other problem of course is that burning fossil fuels releases carbon dioxide which is building up in the atmosphere causing global warming and climate change.

In the UK, extraction of Gas has caused minor earthquakes which has also damaged the local environment. Basically, fossil fuels are great for energy, but are terrible for the environment.
