In November of 1861 Lee was placed in charge of a new military department covering South Carolina, Georgia, and the Atlantic side of Florida. He realized that Confederate coastal fortifications could not withstand Union naval bombardments. He evacuated many of them, except those defending major cities. He built new fortifications inland and out of the reach of Union ship cannons. He had certain waterways blocked as best as possible and concentrated forces inland with the ability to be shifted to threatened areas.
As an aside, Lee's strategy has been compared with German western front defenses during World War II.

General Custer's cavalry had destroyed the Confederate defenses between Richmond and Appomattox. Lee had retreated to the west from Richmond hoping for his army to hide behind those defenses. They were not there. At Appomattox, General Grant gave General Custer the table on which the surrender document was signed.
