The only Number 6 train you may be referring to is the MTA Subway number 6. This train line does not go to NYC Penn Station, but does go to Grand Central Station. The best suggestion is to take the MTA "S" train (for Shuttle) that gives you a very fast trip from Penn Station to Grand Central. There you will find the number 6 train.
There isn't a train to from Boston to Newport, there is only bus service. You can take the Peter Pan bus from South Station to Newport or take an Amtrak train from South Station to Providence or Kingston. If you take a train to Providence there should be a bus that runs from Providence to Newport through the RIPTA.

The only subway lines that go through Grand Central Station (42nd and Lexington) are the 4-5-6 (the dark green line) and the 7 train (the purple line).
