President Abraham Lincoln, as Commander-in-Chief, was in command of the Union forces in the US Civil War. He had a number of Generals under him, ultimately Ulysses S. Grant was the General who managed the defeat of Southern forces under General Lee, and thus, eventually the defeat of the Confederacy.
The actual battle was a stalemate since neither Union nor Confederate forces were able to dislodge their opponents but the effective winner was the Union since they had less need to advance than the Confederate forces had to drive them out. The Union forces were actually dangerously divided and if the Confederate offensive had succeeded it might have destroyed the Union forces in northern Arkansas and opened the way for the Confederate forces to advance into southern Missouri.
A couple of things . . . when the Union forces won the battle of Pea Ridge (in northwest Arkansas), it gave the Union forces pretty much total control of nearby Missouri. It also was one of the few battles in which Union forces were outnumbered.

Soon after the defeat of Union General Sherman at the Chickasaw Bayou, Union General McClernand arrived and he superseded General Sherman's command of the Mississippi River force. With their combined forces they decided to assault Confederate Fort Hindman that was located about fifty miles up the Arkansas River. With the aid of Federal gunboats, the Union army was able to capture the fort and because of that, gain control of the mouth of the Arkansas River.The Union forces assaulted the fort with 29,000 troops and 13 gunboats. The Confederates with no gunboats and 5,000 troops were defeated. Although this was a successful operation, it in no way affected the Union's problem with Vicksburg.
