What was the purpose for the holes in the secret message of the Colossus?
It is unclear to me what "holes" you are talking about. the holes in the paper tape are the encrypted German message that Colossus is working to break the holes in some of the panels of Colossus are for sockets that programming plugs/wires go into to setup the machine to attempt a break the holes in Colossus' valve sockets are where the pins of the thermionic valves (vacuum tubes) that operate the logic of the computer plug into etc.

The obvious advantage of steganography is that you can hide a secret message in another message, be it text, image, audio, or whatever media you decide to hide your secret in. The main problem with this is that either you or the person you're sending the "secret" message to need to be able to find the message. And if you can find it, then the bad guys you want to keep the message a secret from can find it, too.

After rewiring Colossus during World War II what was used to provide Colossus with the secret message that it was intended to decode?
The input for Colossus was a paper tape that went through a special optical reader at a speed of 5000 characters per second on a system of pulleys called "the bedstead". There were 8 punch positions per character on this paper tape: 5 holes for the encrypted Baudot character code, 1 character synchronization hole, 1 start hole, 1 stop hole.
