The Bureau of Indian Affairs was created to settle or manage Native American issues. As the United States expanded toward the Pacific Ocean, skirmishes with Native Americans happened very frequently and a special government body was created to develop new ways to deal with the problem.
The idea of Independence was split 50-50 at best. One of the major issues facing the Americans during the Revolution was the fact that so many of the American colonists were loyal to the crown.

Despite the ruling that Native Americans were under no obligation to "the church" this religious order imposed its rule upon them by force, and once they threatened them with death and or torture, they confiscated their lands and enslaved them "in the name of God." For some reason people don't like such things happening to them and this lead to problems between them.
