EMP fries the delicate integrated circuits in an electronic circuit, so it would basically fry anything in the car that had an integrated circuit (ECU/BCM/etc) making it inoperable. If you had either an older vehicle that ran without a computer or placed the vehicle in an all metal garage forming a makeshift Faraday cage around it, it could very well come out unharmed.
A large enough "EMP" electro magnetic pulse would do it.
It is always more effective than the traditional alternative. Although it does depend on computing, so it wouldn't be effective after an EMP (but then neither would your car)

Hypothetically speaking of course, because their ships and bodies are shielded with some sort of highly energetic field then most likely the effects of an EMP would be negated. Also their technology might be impervious to EMP's, just as fiber optic cabling is. Third, even if they have some tech that is electronic circuitry based the nanites that are swarming though-out their systems might be able to repair the microscopic damage almost instantly. So my guess would be... no, they would not be destroyed by an EMP.
