It's probably your shock mounts, I had the same problem. The noise went away after I replaced the shock mounts.
bad transfer case

I'd like to know too! Mine does the same thing - it makes a rattling noise upon startup that goes away after 30 seconds or so and isn't present while driving or idling.

an air leak in your intake will cause the engine to rattle. Protege's intake hoses are prone to cracking.
It could just be the heat shield on the under side of the catalytic converter.

You could be very low on oil, check your oil and add to the full line.
you would hear a loud thudding noise when you go over a pothole/speedbump etc. This is due to the shocks bottoming out normally because they have leaked all the oil out.
