Bacteria is useful in many natural processes and systems so if all of the bacteria dies the atmosphere would most likely also change and not be able to support life as it does today.

Life dependent on plants would die. The nitrogen fixing bacteria change nitrogen into a useable and they have a symbiotic relationship with plants. Plants need the nitrogen to synthesize amino acids. Without being able to synthesize amino acids, the plant would die and the other organisms dependent on it would starve/die off.

Fixation
Nitrogen already makes up about 80% of the air. It's hard to imagine a scenario in which "too much nitrogen being released" would add any appreciable (or even detectable) amount to that, and even if there were, nitrogen is very nearly inert under conditions we normally see on Earth. So pretty much nothing would happen to the environment.

If no heat fixing was done to a slide with a specimen on it, it would be rinsed off with the gram staining procedure. Heat fixing the specimen does kill specimen but it also locks it in place.
