If the water and your vessel permit it, you'd be wise to anchor and ride out the storm. If you are in open water, a sea anchor can stabilize your ship bow into the wind, and reduce your leeway.
It's standard U.S. Navy policy to emergency sortie (give orders to get underway immediately) any ship or submarine capable of putting to sea within the window of opportunity before a major storm hits, as well as moving aircraft to other bases that are capable of flying out of the area. Ships and Submarines are at a much greater risk for damage from the storm surge of a hurricane if they're in port when it hits; they are designed to endure extreme weather at sea. However, being battered against concrete piers for many hours can do extensive damage to both the vessel and the pier, and there is always a risk of breaking free of moorings. In cases where a submarine cannot get underway and isn't in a drydock, the boat will submerge next to its pier with as much ballast aboard and attempt to ride out the storm.
