Wires act as antenna always. In this case your antenna wire or the wires from your stereo to your amplifier are picking up interference from your alternator. You have an array set up because the different components of your system are grounded at different points. The way to rectify this situation is to run ground wires from any parts of your system to the same point in the car. Add wire to your amplifier, CD changer, eq and anything else and run them to the same point in the car. Put eye connectors on them ( ones with holes ) and put a self tapping screw through them all at the same point. Check behind that point to make sure you don't put the screw through a brake line or something. This should work. If it doesn't you may have to buy filters for your system.
