You can leave the train anytime you want by talking to the engineer. You can get back on next to where the blimp brings you.
There is an unfortunate oversight on the Mystery Train. When you leave the train to chase Mlle. Moreau in Chicago, you cannot get back on the train or leave the island unless you
1) finish and get the Island Medallion
2) restart the entire island (map at upper right)
3) use a special link (see below)
*Some players have avoided being stuck on an island because there are links to all the newest islands on the Home Page, and you may be able to exit to the island map in that way, or select the Haunted House card that also takes you to the island map if you enter and leave.
