I don't see any reason to assume that anything weird happens to time. Weird (non-intuitive) things do happen to time: (a) when travelling at great speeds (comparable to the speed of light), and (b) close to large gravitational fields. But this is completely unrelated.

Please note that light slows down in many substances, not just in a Bose-Einstein condensate. For example, light in glass, in water, or even in air, is slower than in a vacuum.
