This chugging or misfiring, is caused by the fuel not vapourizing properly or mixing with air at the right quantity.
A crude choke flap, usually corrects this by shutting off some of the air to make a fuel rich mixture.
Modern engines meter the amount of fuel injected, by computer and rely on temperature and air mass flow sensors, to calculate the correct mixture for the temperature of the engine.
If the computer is not getting the right information (ie a faulty temperature sensor) then the computer may give the wrong amount of fuel, for the conditions.
The valve clearances may not be correct in a cold engine, giving poor timing. Most modern engines use hydraulic tappets, which need the oil to be up to pressure first before, the vlaves open correctly.
Sticking piston rings may give 'blow by' and reduced compression, until the engine warms up and seal properly.
So there's lots of things to check.

I've got a '98 Civic EX doing the same thing. It's fine when the engine hasn't warmed up yet, but when it does, I change gears, and it chugs up to 3000 rpm and then finally kicks in. I'll let you what the diagnosis is when I find out from a mechanic next week.
Sounds like the fuel filter is plugged. when did you change it last?

If you have a manual transmission, then it sounds like your clutch is slipping and needs to be replaced. If the RPM's of the engine are roaring and your car is barely moving, that would be my first assumption. Mechanic.
