Yes, by default the world will save when the server stops. I have found even when the server crashes, it will still save the world. Any issue involving the minecraft server saving is 9 times out of 10 probably not the server, rather something else (i.e. griefing - or when a user destroys creations by another user).
Minecraft multiplayer is not the same as a single-player game. You play on a server that is hosted by someone else, and all of your information on that specific server is saved in database files.
