I have just gone through this. It seems Toyota, in an attempt to save wire or whatever, changed the JBL amp plugs on the 2008, or the older diagrams I had were incorrect. This is what I found on my 2008 with navigation, after using a meter and pre-2008 diagrams, while installing a powered subwoofer. The old colors are still the same, after you discover which plugs they are on. There are three plugs on the 2008 Prius JBL amp. Number one, as I will describe it, is towards the front of the car, number two is the center plug, and number three is the rear, as looking at the amp from the back seat. Right Rear Speaker is Red+ and White- on the Center Plug, or number two. Left Rear Speaker is Black+ and Yellow- on the Center Plug, or number two. Right Front Woofer is Light Green+ and Blue- on the Front Plug, or number one. Left Front Woofer is Pink+ and Violet- on the Front Plug, or number one. Acc, or remote turn-on for the subwoofer amp, is Gray on the Rear Plug, or number three, Disclaimer: Use this at your own risk! It worked for me, but I assume no responsibility for any loss you may have, as a result of using these descriptions, or should any needed smoke escape from your system!
